2.x icon clicking in X-notifier?
WMN (2.x) has the following behaviour when its main icon is clicked: when there are no new messages, default mailbox (first in the list) is opened in new window/tab, when there are new messages then all corresponding accounts are opened.
I've updated to X-notifier and it seems that it doesn't have that behaviour, nothing happens on left click. New messages can be opened by clicking on particular account. I had to fall back and stick with WMN. Was it made on purpose, or am I missing something?

Yes, probably missing a good installation
X-Notifier still works as you have described for WMN.
You may need a clean (good) install.
[A direct upgrade on top of WMN can be problematic.]

Different scripts
The scripts for X-notifier (http://xnotifier.tobwithu.com/scripts.php) are slightly different and won't work for WMN. Then you are using WMN only for the included scripts like for Gmail, Hotmail, Yahoo, AOL, Daum, Naver, Nate?

I've ported several scripts I needed back to WMN, fortunately there was a couple of differences.
Thank you, I've cleaned up both WMN and X-notifier settings (guess this should be done earlier), X-notifier works as expected now.

And the difference from WMN I
And the difference from WMN I see now is that the counter won't reset when clicking on the icon, it waits for accounts to be updated the next time. It was particularly usable for the conversations when you're uncertain if it the counter indicates the old message or the new one.

Options, General, 'Reset counter...'
Have you enabled 'Reset counter when opening messages' within the General tab of X-Notifier 'Options' ??
(same as in earlier versions.)
